Frontex cooperates with other EU agencies and is part of the EU Justice and Home Affairs Agencies Network.

An important partner agency is eu-LISA, which manages most of the EU IT systems and databases for border and migration policies, including EURODAC, the Schengen Information System (SIS II) and the VISA Information System (VIS).

Frontex cooperates with the European Maritime Safety Agency (EMSA) in the field of maritime surveillance. EMSA, for example, makes drones it leases available for border surveillance flights for Frontex and for EU member states.
